Infact i am facing the same problem, my departure date was 21st feb 2016, train no 22694 .After continuous follow up they sent me email which is mentioned below
Dear Customer,
Your TDR requested against PNR No.[protected] has been forwarded to SOUTH WEST RAILWAY (SW) on 01-Mar-2016.
Your case was repudiated by SOUTH WEST RAILWAY (SW) citing that “Tkt was CNF and TDR was filed beyond the prescribed time Limit. Schedule Departure Date/Time at Source is '[protected]:45' and TDR Filing Date/Time is '[protected]:17'†.
Your case further referred to SOUTH WEST RAILWAY (SW) through e-mail id “[protected]@claims.indianrail.gov.in†for re-consideration.
Please note that the decision about the repudiation/ rejection or amount of refund has been taken by the concerned Zonal Railways as per extant Refund rules of Indian Railways and not by IRCTC.
Inconvenience caused is deeply regretted
infact i have screenshot of train cancellation as well as message from DM-IRSMSA that your train no 22694 has ben cancelled due to unavoidable circumstances and blah blah.My point is that how can i get refund of my 5885 rs .Please let me know if you guys have any alternative as they are simply cheating the consumer by removing those cancelled train from the list .

I also have same problem. Train 22694 from Nizammudin to Secunderabad. date 21st February. Train was cancelled and I too haven't received refund. When I called up customer care, they said the train as not cancelled as per our records.
Now I don't know how to prove that it was cancelled.
