I had similar problem. It took me 3-4 months before I was allowed my fare refund.
Why should it take so long?
The train was cancelled by the Railways rather than by me the traveller.
The phrase Bureaucracy at its best comes to my mind.

Indian Railways — Non-refund against cancellation of e-tickets
I regret to bring it to the notice of all concerned about the worst condition of Indian Railways in the effect of refund against cancellation of e-tickets. I have knocked even the door of the Ministry of Railways but of no resolution. The tickets cancelled as old as in Sept,2009 are yet to fetch any refund. Sometimes, the frustration rises up at such a level that I wonder where we are in. As the evidence, I attach all the relevant documents. Hey Ishwar !!!
